Different things entirely.

Ground Zero is wherever the strike occurs.

Area 51 is where the Aliens are housed.

Try Google-mapping the Groom Lake, Nevada area - if'n all ya see is a fuzzy haze - ya found it!!

A little bit of info

Ground zero is the physical point of the event such as the World Trade Center was ground zero for the attack on the twin towers.

Area 51 is a place for testing our nation's secret aircraft designs and upgrades to existing aircraft. It is also the location (if you believe it)
for crash landed alien spacecraft from which we reverse engineer their technology to our aircraft, etc. Personally, I find it a little hard to believe an alien technology that could find earth after crossing many light years of space would crash in the New Mexico desert or anywhere else for that matter. Unless, of course, they lacked the money to fill up at our current fuel prices . ha-ha
